エキソヌクレアーゼは、オリゴヌクレオチドを5'-末端から3'-末端へ、あるいは3'-末端から5'-末端への方向に加水分解する。様々な化学修飾がエキソヌクレアーゼの加水分解活性を阻害することはよく知られており、この化学修飾を利用することで多数の未修飾オリゴヌクレオチドを含む混合物から、目的の修飾オリゴヌクレオチドのみを単離することが可能となる。また、続くDNAの連結・増幅反応により目的DNA二重鎖の選択的合成が可能となる。
